Because whirlwinds are slower than other projectiles and do not lock on anywhere near as easily. This means it falls into the realm of chance a bit (depending on the movement of the target) and as the defender it is very hard to tell whether it has locked onto you or not.
The easiest way to deflect and do double JD's and such is to get the shot to lock onto you and move into a good position to deflect as many times as neccessary. 1 whirlwind this is fairly simple, but 2 is near impossible and you really have to be lucky to get both of them if they are unpredictable. However on the side of the attacker the 2 whirlwind shots may miss completely because of the difficult physics involved with them.
There are too many variables involved with whirlwind warfare. It's possible to defend against them of course, but because of the unpredictability of the lock ons it makes it more chance than skill on both the side of the attacker and the defender. Not to mention the fact that since it takes an item on impact, it discourages strategic item use.
