The garage directly across the street from the front door of the Hilton, California Parking, on the corner of O'farrell and Taylor charges $28 for 24 hours with in-n-out privileges.

I checked out the Royal valet parking on Jones st between Geary and O'Farrell. They charged me $18 for overnight parking which ends at 3pm the next day. There is unlimited ins and outs and they close at 1am. But the garage is indoors and manned so if you needed your vehicle after 1am just give them a call.
When you go out the garage, turn left and walk towards Geary and you are a short walk from Union Square. If you turn right and go towards O'Farrell you will encounter what may look like some very shady characters. I also checked out the Japan center parking lot but it is far from the square.

Well I have just parked in a very funny little garage right beside the Hilton Financial District for $5 overnight Friday night.
It was a roughly painted sign "All Night Parking $5". Friendly chap down in the garage, which can accommodate about 20-30 cars. He asked when I wanted to get the car back and I said 10am so he wrote the receipt out for 10:15am and took my $5. He gave me a code to access the garage as there will be no one there until 10am and I might want to leave earlier.
Very informal set up. Just hope A: The car is there in the morning (It's a PT Cruiser...who would steal THAT!) and B: I can get in if no one is there! But for $5 it's worth a shot!
The garage is literally opposite the entrance to the Hilton Financial District Car park on the side street of the hotel.

I want to give visitors a great overnight parking tip while staying in hotels in the Union Square area. I noticed it during my visit this past week.
Most locals know about the excellent rate at the O'Farrell parking lot during the day to shop and eat the US area. Well, I noticed and confirmed that by parking after 7pm, if I recall, it is only $6 or just a few cents more for all night parking until they close, which is about 1am.
If you pick up the car after they open the next morning, then you just pay the $6 night charge plus any early morning charge. e.g. from the time they open to say 9am when you pick up the car, you would only pay that small rate. Altogether, you would pay probably less than $10! Not bad for overnight parking in the US area!

I just got back from a trip to SF. We stayed at Hyatt Regency at 5 Embarcadero center. I talked to people there, and they told me about the parking lot on Beale and Howard, and main and Howard. Their rate is $5 per night and $17 per day. I parked there for 24 hours, and it is $22. Not bad. It is only 2 blocks from Hyatt. If you can get up early, you can park your car on the street from 7 pm to 7 am (it is free but watch out for street cleaning schedules). Then get up early in the morning and move your car to the parking lot for $17.
We then stayed at Hilton Fisherman's Wharf. It is way better parking than in the Union Square area. There are a lot of free 2 hour parkings on the street (from 8am to 9pm). Also most meters are free from 7pm to 7am. There are lots of parking lots for $10 all day and $10 all night (so that's $20 for 24 hours). I ended up parking my car in the parking lot during the day (day expires at 11:59pm), and then move my car to a meter in the evenings. Hope this information helps someone.

I stayed at a kimpton hotel in may for 3 nights. Called to confirm an ad i had seen about hybrid cars parking free. it worked! they told me it was an ongoing promotion, but not widely advertised. i simply had the valet park it. when i went to pay my hotel bill, the parking charge was on there (over $120, i believe) and i reminded them that i have a prius. they apologized and removed the parking charge. Wonderful! i would definitely call the kimpton hotel you are staying at to verify. may differ by hotel. (i stayed at the sir francis drake.)

The Hyatt Regency Embarcadero charges $57/day for parking ($50 + tax). We found that the most convenient cheaper alternative is the Embarcadero 4 garage. It charges $30 per 24 hours, though no in-out priviledges. The Embarcadero 4 garage entrance is on Drumm street, and once you come out of the garage via the elevators, the Hyatt is a 1-min walk.
The garage is open 7 days a week: 5am-midnight on weekdays; 7am-midnight on weekends & holidays.
